You can get the source code of this tool and modify it so that your requirements are fulfilled. Panorama Tools is a command line utility by itself this means that you can use command scripting to do batch stitching work.

In case you are not really abl to do all the command based work, you should consider 'hugin'. This is a a specially developed graphical user interface which makes it possible for anyone to use Panorama Tools. This means that the underlying engine of this tool is the one used by Panorama Tolls. Inf act it would not be incorrect to say that Panorama Tools is itself the engine that powers 'hugin'. It is another free and open source software so cost factors are nullified.

The main features of 'hugin' are the ability to combine overlapping images and generate panoramas. It is possible to easily correct a way panorama, especially those created due to bad camera or scanner alignment. The solution can also do a number of photometric corrections as well as HDR stitching.
